I'm putting an OEM roof rack on my 3rd Gen today. What type of sealant do you guys use for the bolts that screw in threw the roof?

On my 2nd gen I put a few different roof racks on it over the years and alway used threadlock on those bolts. The last time I installed a roof rack I found that one of the bolts was letting water seep in, so I pulled the bolts and put them back in with some Toyota black FIPG because that is what I had on hand.

Is that overkill? What do you guys use?

I use a poly-based marine sealant (loctite brand available at home depot) typically. Silicone will shrink over time and pull away and the desert heat doesn't help that. Done a dozen racks over the years and not a single leak.

I use GE Advanced silicone (100% waterproof, Shrink and Crack Proof). You can get it at lowes or home depot and if you squirt some down the holes and around them you'll be fine. It rains like hell here in East TN, and no leaks (knock on wood)

I used OSI quad max. Been good to go for years. It’s also a poly based sealant, with a little urethane I think. Most of the formula is proprietary.

this stuff was made for like siding and what not. It’s literally made to be outside and exposed to UV.
