I do also want to note for OPs own good. I worked at a junk yard in MN for a few years, we saw cars and trucks with these holes drilled in them all the time. None of those cars ever had rust on the body, or any rust where the holes are drilled.

So while the holes themselves might be ugly, they will never rust.

Oh man.....i would explode on a shop that drilled holes into the body of my truck without asking. I think the holes make that area more prone to rust than if they left it alone. It also looks like shit as the plugs really stand out on a white vehicle.

had to use a magnet to get rid of metal
    Shavings, cleaned up metal burs.
Primed, painted, and clear coated. (3 coats each letting the paint dry 30 min each)

Dealer could not get me the paint touch up until a couple weeks, so the white is a different white from Toyota. ( the plugs covers them)

spray a can of fluid film inside the holes.

cleaned the plugs (had metal shavings in them too) then dry them.
Spray can fluid film on them.

I had only 4 holes in the cab one one each side.

Doors were not drilled but sprayed from the bottom drainage hole.

I plan to rust proof my car each year now to reapply oil in those area.

    Thanks for everyone input.

    Somewhere hot, flat and brown.
I don't know man. I mean, have you ever really spent much time under your truck looking at all of the holes, some covered up with rubber bungs, some not, junctions, welds, etc? Do the best you can but just know that you can't seal up everything and few points of intrusion will be detrimental over the next 20 years.

You ever try to rid a 100 year old house from critters that love to burrow, nest and nibble at your wiring before they die? It's a fool's errand. Everything has a choke point and a service life. Don't worry. Protect and enjoy.

Not being familiar with the potential rust areas on these gen3 taco's i left that area alone as far as any rust proofing. I owned a tundra for nearly 20 years living here in connecticut, and did nothing to the cabin area or rockers yet there wasn't a bit of rust or corrosion in those places. They salt and prime the roads here as well as any rust belt state.
I'd be really interested to know if these gen3 tacoma's have an issue where you need to protect the cabin, or rockers.

They have been drilling holes for over 35 years(Zeibart, Oil Guard etc.). Had my new truck done at Krown and the young guy put a slight rub mark on one headlight and a slight crack on the other headlight from the overhead spray washer or oil wand(just barely noticeable) banging on the lights instead of the front of the hood like most vehicles. So this fall I pulled the plugs out and rust proofed the entire truck with Corrosion Free Rust Cure. It took about 2 hours and one third the cost.

touch up paint, let it dry, then maybe even a coating of grease or Vaseline then pop the grommets back in, should be good, i used to spray used oil inside all my doors every few years when i lived up north and that really helped instead of the whole rustproofing and drilling in the body..
