OP did you end up going with rerack?

Went in there the other day to talk about a track and racks. They said the best install would require drilling into the roof of the cab. Assured me it's normal and wouldn't leak. I am very hesitant to let anyone drill into my truck.

I was also very hesitant to drill into my roof. But done properly, you'll have no issues.

    See my install thread.

Over the cab I would assume gutter mounts would be the way to go. On a topper/shell, you would have to drill a few holes to mount the channels/tracks on, some good quality silicon caulk should seal it up well. The tracks then accommodate the mounting feet or whatever you call them for the rack system.

That is a great write up and basically exactly what they want to do. That's for sharing.

Talking over the cab. See the post above yours for a perfect example of what I am talking about. It is in the gutters, but requires drilling the roof.

Ive had the guys at RackAttack do tracks on my tacoma and my tundra with no issues. Tacoma even has 2 parallel sets for running basket without bars. Id recommend them or ReRack. Work with both a lot, RackAttack most often as they lease their SE store from inside my store. Can go wrong either way.
