My Pioneer head unit has two sets of red and white RCA jacks, one for the right, one for the left. My pioneer amp has one set of red and white RCA jacks, labeled "input." The Amp also has a special four pronged female plug labeled "speaker input". How should I connect the head unit to the amp? Should I use an RCA cable?

You want to find the front RED And front White at the deck and connect the rca to that and the amp input.

Doubtful. He says he has 2 sets of outputs on the deck, so front l/r (red and white for the OP) and rear l/r. His amp is a stereo amp though, so left/right only.

He'll only be able to have stereo sound not 4 channel with that amp, but he can always run 8 ohm speakers in parallel to amp all 4 channels.

No what I said is exactly correct, you even said it in your post. They are grouped front l/r and rear l/r (red right white left). His amp is "stereo" but it is called a 2 channel amp, which means that he will only get 2 channels of amplification. Every amp is a stereo amp, even sub amps that say "mono" are stereo amps with a single summed output channel. Additionally the overwhelming majority of car speakers are 4 ohm not 8 ohm so while it is theoretically possible it is not realistic.
