After I removed my seats yesterday and cleaned, I noticed 6 round rubber plugs (3 on each side of the front drivers/passengers floor mat area) I ordered 6 new ones from Toyota and I would like to now if I should just clean the area when I remove the old plugs and just reinsert the new plugs or should I coat the new plugs with silicone?

Here's what they call them, but to me they are round rubber plugs

    90950-06119 (2) Cover Hole
90950-01872 (4) Heat Shield Hole Plug
    90950-01086 (2) Plug Hole

No need to coat them with silicon, but when you'll put them back, put grease around the edges to seal them properly and prevent rust from forming around the hole in the floor

So basically clean around the hole above/below.....then insert plug.....then coat edges of rubber with grease?

You want to have grease between the sheet metal and the lips/edges of the plug, or else, rust can form between the plug and the sheetmetal
Put grease around the edges of the plugs, then around the edge of the holes and then put the plug in. No need to put an enormous amount, just a dab of grease on both the plug and around the hole
