A rodent has made a nest under my intake and chewed through a wire to my 6th cylinder. To get access to the wire, I'll need to remove the intake. My question is do I need to "discharge fuel system pressure" and "drain the coolant" like the service manual states? Most of the threads and videos I've found on the 2nd gen Tacoma seem to skip this.

The 4.0L in the 2nd gen is not comparable to the 3.5L in the 3rd gen when service work is needed. I suggest following the manual.
The direct injection fuel system operates at extremely high pressure and is dangerous if the pressure is not bleed off before service.

And if coolant runs through the intake and you don't drain it and fill a cylinder or 2 with coolant you will be regretting draining it first.

I just did this EXACT fix. I did not do those steps. Just don't remove the hoses so it doesn't drain.

That's the exact same spot they chewed mine off. What is that sensor?

Looks like the VVT sensor for bank 2 intake. The wiring diagram below uses bank 1 as an example but the concept is the same for both banks.

That’s the camshaft position sensor connector.

I had the same critter issue and was able to get the fix done without removing the manifold which probably saved a bunch of time. Took 3 hands to finish the job but came out clean.

Had to use a universal connector and some rando wires but the check engine went off after 2 drives so they’re holding up.

I used the wires that come with pretty much all universal sensors from local auto parts store. Doesn’t need to be a specific pigtail. Essentially, just make your own, any ol’ wires should work in there pretty much.

Exact same spot. I guess the rats really like this. So to confirm, I can remove the intake manifold and as long as I don't disconnect any hoses I should be good correct?
